I think the baseborn one is still the most likely - it would go some way to explaining the 'rush' as putative father. Plus, if John was the son of Thomas, how come 4 sons born none called Thomas? Not conclusive by any means but odd none the less.
I would take a stab as a Richard or John Rush

THis is very unlikely to be the one, I"ve checked the IGI and there were no less than half a dozen john armitage's baptized in horbury at the time - must have been the centre of the armitages! i need a link to rush i may have to order the film
here is another - possibly bastard armitage makes more sense
